Periodic Boundary Conditions and Pointwise Constraint

I am using Periodic Boundary Conditions along with Pointwise Constraint on domains in my 3D model with general PDE. I noticed that convergence difficulty arises due to conflict between periodic boundary condition and pointwise constraint even when the source boundary is excluded from the pointwise constraint. For a 2D model this conflict goes away when I use Fully Coupled solver. But that doesn't work for 3D model. Any thoughts/ideas how this can be fixed? I know it has something to do with the solver configurations.
